Mutt *can* do all those things, with some caveats.  Mutt can pipe HTML emails though an HTML to text converter to get a general idea of the email.  The more they do graphics or funky layouts, the less effective it is, but it's better than trying to parse the HTML in your head.  Similarly, images can be handed off to an image view (gthumb, for example.)

And, ISTR, there were ways to set up all kinds of rules that triggered on headers of the email when you reply.  Migrating the actual mail from Thunderbird to Mutt is trivial, assuming you're using an IMAP-enabled account.  Getting as deep as you are with Thunderbird will, as you say, be labor intensive, and then once you've done it, migrating to something else will be equally so.  Imagine if your Thunderbird settings were all lost and you had to rebuild them from scratch.  How long would it take you?

Then again, if you are using an IMAP-enabled account, you can run both Mutt and Thunderbird and slowly configure things over time.
