I do the same thing using xrandr and it works just fine. My question is 
why do I have to do it at all? On F14 I get dual screens working fine 
once the kernel finishes booting and it goes into GDM. But then I am 
running regular full gnome on that (v2.x something?)

I also think someone might have given me a clue, I think I am running 
the nVidia driver on F14 versus the open source nv (?) driver on F16. 
That driver install process might have tweeked the settings to get the 
dual monitors to come on earlier.

I will investigate more tomorrow when I am back in the office. Luckly I 
have been building my new F16 box in parallel to the F14, so I didn't 
have to move over immediately.
