The root zone shouldn't be blank.  It should have a bunch of NS  
entries that point to a.root-servers.net through m.root-servers.net.   
You can pull the latest version from ftp://ftp.internic.net/domain/

GoDaddy has both the Master Zone file for your domain, plus probably a  
couple slave servers with a copy of it.  When you change DNS stuff on  
the GoDaddy web interface, it updates the Master file which is then  
pushed out to the slaves.  I haven't used GoDaddy, so I'm not sure if  
this support this, but you should be able to add additional slaves not  
hosted by GoDaddy.  If you make your web server one of them, then  
virtualmin and everything else will be happy.

I don't think it is necessary to have DNS running on the server for  
virtual servers to work.  I can't offhand think of any DNS requests  
apache has to make to support virtual servers.  The decision of which  
domain to direct an HTTP request is based on HTTP headers naming the  
domain.
